Actually, that's the frustrating thing--I just read the NYT article, and I can't find any instance where it claims to have corroboration. It cites a few people that more or less say 'I wouldn't be surprised if he said that', and mention his disdain for McCain, but it doesn't present any real corroborating evidence. And, unfortunately, as long as the sources are anonymous and uncorroborated, it's going to be quite easy for people to wave off the accusations--especially when it comes this close to the election. Maybe Kelly will step in and go on record. I'm kind of surprised he wouldn't, honestly, if Trump really said what he said about his son. And it's basically the prototypical Fox News out of context hitjob--it only sounded bad because he was trying to scream over an absurdly loud crowd while wearing a crowd-noise-isolating microphone.
